Either they have some sort of congenital defect or mother isn't lactating normally.

They are dying on their own and the mother isn't eating them, correct? If she is eating them, it is stress. She needs to be moved to her own tank sooner and left completely alone with the babies for three days minimum. Since you separated her, I bet you know this, but make sure she had a nest box. This will reduce her stress and foster maternal instincts.
She might not be lactating. Pregnant mice need a source of high protein, high fat food. I'm keeping my feeders on an adult dog food, with about 6% fat and 16% protein, then I supplement them with fried eggs or puppy milk bones. You have to be careful providing a regular food with over 16% protein though because this can cause hot spots and areas where the mice will lose fur.
She, or the male, could also have a congenital defect that is killing the babies. You might want to switch out your breeders. I know it can be frustrating, but you will have the best luck with getting healthy litters if you make sure the mice you breed are at least 6 weeks old (and under 1 year old). Your best chances start around 8 weeks. Before that and the mother is often too young to care for the young properly.
its their job to die, if theres no disease. then freeze them and feed them to your snake when its time. dont let them go to waste. mice are expensive these days.
they could have defects or something else. most breeders leave the mother with the father. He shouldn't bother the babies.
